Resistor are 2cm from the gpio pins already.Here my proposal on how to wire the system:

Keep the pullup close to the RPI, and twist the wires to the buttons.
I would place the resistors on a proto board, and reserve some space to add low pass filters R-C to be added later.
Now, I twisted the wires and saw a huge improvement, before I had one noise fluctuations from 1 to 0 every 4-5 seconds, now it's like one per minute and sometimes a couples of minutes without any, so this is really the issue.
To eliminate all noise would you recommend to buy shielded with twisted wire inside?
I have 10k on hand right now, but 1K are arriving in a couple of days, do you think 1k could reduce even more noise than 10k?Note that I suggested 1k resistors, not 10k.
